I've used both Cubase and Cakewalk to sequence with. No probs like what you're experiencing. And the issue with the Latch button shouldn't be a problem unless your Arppegiator is on at the same time with an enormous gate time.

Just to check, see what settings your Echo has inside of Logic. That may be whats causing the legato.
