I've spoken with a programmer at Korg, and he had no idea why this is happening. I use Logic 3.5 something for a solo gig in Atlanta area. I use a Trinity rack module on about 2/3rds of my sequences. I resave combinations as "multi's" so to speak, and I call up the multi's via the Mac powerbook with Logic with Program changes. My problem is this. About every 4th or 5th song I start, the trinity will not send any sound volume out. I'm thinking that it's not getting the control changes after the program change command... but it never misses the program change command. I'll restart the song, and still... no sound. (AAAHHHHRRrgggh!) The only way the rack mount will start to emit sound is to turn it off and reboot it. Then it works for about 3 to 5 songs perfectly. I'm at the point to have korg send me a new one and send this one back. Of course... I'm a working musician who's family's income is these gigs, so I cannot wait for korg to get me one in the mail if it takes longer than say... 20 hours or so. (ha)

I don't know if this will help but it may be worth a try. Try adding a bar to the beginning of your sequence just for program changes. You may also want to stagger the changes as too much information at one time -can- cause problems. Hope this helps.
