I use footpedal #2 to turn on or off the harmony on Right 1 and Right2. When I turn on the harmony for Right 1, it also turns on the harmony for Right 2. Is it possible to program Right 2 so that the harmony doesn't go on when I turn on Right 1 without press the footpedal?
I know I can program Right 1 and Right 2 to have different octaves, but what about the harmony?

If you are using the four style OTS settings, then you can configure the Harmony of each of separately as part of each OTS. You can choose to have the Harmony apply to R1, R2, or both. Then, utilizing your foot pedal, the Harmony will be activated according to the setup you made in the OTS. I do wish Yamaha would make a global setting for Harmony. That would be nice.

I didn't think it could be done but I'm gonna see if I can figure out what tom suggested using the OTS.
